Can i run a .EXE inside my Proton Wine prefix?

I'm trying to install some mods for my Fallout New Vegas, that i run using Steam's Proton, but some mods require me to run an .EXE file that changes atributes within the game files. All i want to know is if there is anyway i can be able to run .EXE files using the wine prefix that proton uses to run my game.
I am using proton 3.7-8 and my current OS is Linux Mint Cinnamon 19
